What Happens (Spoilers)

Alright, let's break down everything that happens in "Alpha." The story kicks off right after the 1999 Kargil War. Colonel Fateh Singh Lakhawat, with help from Lieutenant Colonel Vikrant Kaul, starts a secret Indian Army project called "Alpha" to create super-soldiers. After successful trials, the program gets the green light. But then, Vikrant's pregnant wife, Janaki, gets really sick with a heart condition. Desperate to save her and their unborn twins, Vikrant secretly takes some of the experimental Alpha serum, which can heal things, and gives it to her. She gets better for a while, but the serum's long-term effects are fatal, and she dies shortly after giving birth to twin daughters.

Because of what Vikrant did, and also because some soldiers died after the trials from brain hemorrhage, the Alpha program is stopped. Vikrant leaves the army, and Fateh gets demoted and sent away to Cherrapunji. But Fateh isn't giving up. With the help of Dr. John Verghese, he snatches one of Vikrant's newborn twins, who has inherited the serum in her blood. He tricks Vikrant into believing both his wife and daughter died. Fateh names the child Sita, after Janaki, and raises her in a secret facility in Rajasthan, making her the main subject of a new Alpha program. The other twin, Durga, grows up separately, completely unaware she has a sister.

Fast forward twenty-four years to 2026. Sita starts systematically killing the scientists and military officers connected to the Alpha program and then destroys Fateh's research facility. Her actions grab the attention of the Research & Analysis Wing (R&AW), now led by Vikrant, who became chief after his friend Sunil Luthra passed away. Vikrant confronts Fateh and learns the shocking truth: Sita is his biological daughter! He then travels to Valladolid to meet Durga, who has been living a normal life.

Sita tracks Vikrant to a safe house in Pahalgam. She briefly fights Durga before overpowering both of them. She then reveals that Dr. Verghese told her the truth about Project Alpha. Before they can properly reconcile, Fateh's forces attack the safe house. Sita and Durga manage to escape to another safe house in Ladakh, while Vikrant stays behind to fight off the attackers and go after Fateh. Vikrant finds Fateh but gets captured.

Later, Fateh's forces attack the Ladakh safe house, but they are pushed back with help from Kabir Dhaliwal. During the fight, Durga gets wounded, allowing Sita to escape with her while Kabir covers their retreat. Sita then sneaks into Fateh's compound in Srinagar by herself and finds Vikrant with an explosive device strapped to him. That's when Fateh drops a massive bombshell: his real name is Major Zarrar Khan, an undercover operative from Pakistan's Inter-Services Intelligence (ISI)! He infiltrated the Indian Army back in 1989 with the goal of developing the Alpha serum and taking it to Pakistan. Zarrar then leaves for his base in Cherrapunji, taking Durga with him. He plans to use her brain cells to create an even better version of the serum.

After escaping, Sita and Vikrant track Zarrar to his Cherrapunji facility. Durga manages to free herself and joins Vikrant and the soldiers stationed at the base to fight Zarrar's forces. In the big final confrontation, Sita defeats Zarrar and pins him against a wall. Vikrant, seeing that keeping Zarrar alive would cause problems, tells Sita to kill him by shooting him in the head. With the Alpha program finally dismantled and Zarrar dead, Vikrant is reunited with both of his daughters. He gives Sita and Durga a choice: live ordinary lives, or join R&AW and use their special abilities to serve India.
